This is what it looks like under my k1100lt's seat, Is there supposed to be a cover for the ECU/Battery under here ?

That's exatly what mine looks like, no cover, pretty sure that's normal.

What you see is the Motronic (aka Moronic to some folks) lying horizontal on top of the battery.
Behind that, in a vertical position, is the ABS I brain.
No covers, all of our ABS I bikes look like that.

Mine ( ECU "Moronic ) is oriented 180 deg to that shown...
