I gave my 97 K1100 to my son-in-law last year and the bike ran great for him, until this spring when he took it out of storage.

He put in a new battery (it was needed) and hooked up the battery charger with the battery in the bike.

He attempted to start the bike with the charger on, and some wires started smoking. He removed the charger and the bike started but will only run on full choke.

Since I basically rebuilt the bike he brought it to me. Now there's no power with the key on. I hooked up a battery charger to the battery (still in the bike) and got sparks when I clipped the plus lead to the positive
terminal. I removed the battery and had a local shop to a load test and its a good battery.

Where do I start to look to solve this problem?

Sparks when connecting the charger don't necessarily mean anything, so don't diagnose with that as a starting point.
If you've got no power, start by checking fuses and the relays. Search this site, I'm pretty sure someone recently posted a wiring diagram.
You'll need a voltmeter and a lot of patience. I don't know your troubleshooting/electrizzical experience level, so I'm not trying to offend...

Found the relay boxes under the fuel tank but where is the fuse box?
